Fellow Nikonian Bill Claff has posted some information for editing at the bit level for images corrupted in a prior version of Transfer. But this might not be what is being changed with the current version. So unless you really know what bits in what bytes were changed and how they were changed, I would not even attempt making any changes. This assumes you know how to edit data down to the bit level.
This is an example of why many of us recommend using Windows Explorer or Mac Finder to copy and paste images to make an original backup of your images using a card reader, not the camera, before doing any other transfering and editing images. Yes make a backup befroe any processing using a different copy of the original image.
Do not allow any program to delete and reformat the media card upon transfer. Do not reformat or erase the media until you are sure that your 2 backups are intact.
We also avoid using Nikon Transfer as there have been a couple of issues with what Nikon distributes.

I'm not sure what problems others have encountered with Nikon Transfer, but I have well over 100,000 images transferred and have never had a problem.
I use the version of Nikon Transfer that is embedded in Nikon View. The original NEF is not reprocessed or changed in any way. It is possible to specify changes in information embedded in the file, but not the NEF itself.
Don't use the stand alone version of Nikon Transfer. It's a legacy program that is no longer updated for new cameras. This old version of Transfer may corrupt files from new cameras.
Using a card reader is faster than connecting to the camera, but there is not a real problem with a cable connection to the camera. If you use a card reader, be sure you appropriately eject the disk or memory card.
Bill Claff feels more comfortable with a straight copy command than a transfer process. That works fine for him, but is simply a preference.
If you have used the old stand alone program - Nikon Transfer - I have not heard of a good solution to recover lost images and deleted. You would need to download the images again using the correct program.
Photo Mechanic has an ingest program that works well with Nikon files. It also can read NEF files. You might try a free trial of Photo Mechanic is you have corrupt files and are looking for a solution, but I am not optimistic.
With all these programs, be sure you have the latest version. If you have a copy from an old disk, it is probably out of date and needs to be updated before use.

Hello,
Can you please explain what you mean by changing the NEF back to the original structure? I'd be surprised if Nikon transfer makes NEF files less useful in any particular way.

Originally, Nikon had a stand alone transfer program called Nikon Transfer. About 4-5 years ago with the release of Nikon View 2, support ended for Nikon Transfer as a stand alone program. The last version was 1.5.3. There have been no updates to the program since later 2010 or early 2011 so it will not support the new cameras - V1/J1, D800, D3200, D4, etc.
Nikon USA states that the program is for old computers and has been replaced by Nikon Transfer 2 which is part of Nikon View 2. But they don't go far enough in that they do not communicate the known issue that it actually can corrupt the NEF file of newer cameras. I have no idea why the software corrupts the file rather than simply refusing to run files from unsupported cameras.
Darrel Young made a post that is anchored at the top of the D800 Forum communicating his experience with exactly this issue. Here is a link to that thread:

The guess is the Transfer utility picks the wrong embedded JPEG for display. It tries to use an embedded video file instead of the correct embedded file. There is no reported fix for the corrupt files.

Yikes, that's a horrible bug! I didn't know about this.
Has anyone tried running the "corrupted" NEF through CNX2 to rebuild the preview? Repairing the files wasn't discussed in the thread (only mentioned as desirable)? I suspect the original raw data remains intact in all cases.

I have not heard of a fix yet. I wonder if Photo Mechanic can render a new embedded JPEG, or Lightroom or Camera Raw can ignore the embedded JPEG and open the file. My gut is that it is related to the embedded JPEG, so a program that ignores or discards that embedded file might work. I think you are right - the NEF probably remains intact.

That would be fun to try out. If someone has a NEF that has been corrupted in the said way, please share it somehow if you can.
Lightroom ignores the embedded JPG so that would be an interesting test.
