I have read some of the posts regarding this subject but none of them say how to "uncompress" the file again. Is this done automatically when the files are downloaded to a computer or by some other method?
Is there a loss of quality using compressed NEF files?

There is no "undo" for file compression. However, after opening the compressed file for viewing or editing, you can save it with a new compression level (none, some, lots).
NEF files have two levels of compression, lossless and lossy. The lossy compression achieves the greater compression by discarding some of the data based mostly on the theory that human eyes are not good enough to see the difference.
Most folks use the lossless compression to save disk space and get better transfer speeds to and from the memory cards.
