Lots of post on the focus problems of D800/E. I had it and got it fixed by Nikon months ago.
Now, for no apparent reason my center focus point and the two just below are having major problems. If I focus on something close then focus further away, it doesn't focus, it just searches slightly, not in and out, but just a little. Only the center focus point and the two right below center does this. If I choose any another focus point it works fine. It does this in all focus modes.
Also, it seems only on my 200-400mm lens not my 70-200. I've cleaned the contacts on both camera and lenses.
Anyone else have this or similar problem? I'm wondering if it is still a repercussion of the original problem or something new.

This sounds different than any other reports I've seen on D800 focus problems. All the original problems seemed to stem from incorrect AF calibration data being entered into the camera. This data can't change on it's own. Also I've never heard of AF problems getting worse (or better) on their own.
I don't think that a contact problem could cause this. Any contact issues would probably cause problems with all AF points. A few possibilities that I'd consider:
- Your 200-400 has some sort of internal problem, possibly from an impact with something. Have you tried the 200-400 on another body?
- Dust on the AF sensor. I'd try a rocket blower aimed at the bottom of the mirror box when the mirror is raised for sensor cleaning.
- Dust on the mirror. The mirror AF points are semi-silvered to let light through to the AF sensors. The light passes through the main mirror and then is reflected down by an auxiliary mirror hinged to the back of the main mirror. Possibly one/some of these spots is/are partially covered. A rocket blower may help here too.

The lens works on my D300.
I just spent the last couple of hours cleaning the sensor, including blowing out the inside of camera which I tried prior to posting.
Now the lens focuses fine. Center spot works as do the two below. Not sure what the problem was. Must have been what you suggested, dust on the AF sensor.
