Question on deleting files NEF vs JPG

I got confused last weekend...
Camera programmed as follows:
Image quality RAW+JPEG Fine
Primary slot CF
(Secondary slot SD)
Secondary slot function: RAW primary, JPEG secondary
So, RAW go to CF, JPEG go to SD.
Now if I delete an image from the camera, it turns out that only the RAW on the CF card is deleted. In a way it makes sense as the RAW image is the one displayed on the camera's display.
But somehow it is confusing that in the end "deleted" images are still available on the SD card.
Am I missing something?

PS. If the camera is programmed for RAW primary+JPEG secondary while image quality is on RAW only, a copy of the RAW image will be stored on both cards. One would expect secondary card function to be automatically set for "Backup", because that is what this is...
