the green/yellow dot problem

I have a new D800. I tested it in the following way.
three lenses: a Nikon t/shift 24mm f3.5, a Nikon 135mm Dc

and a Zeiss 35mm f2.0
First shot from a tripod with remote release, Live view focus
second shot using the dot that indicates in focus. Third shot with the only AF lens, the 135.
Results: sharp with LV manual, all 3 lenses.
Not so good with the dot, and equally not so good with the one AF
Question: Is there an adjustment in the camera that will correct this?
I would not want to have to re tune the thing every time I changed lenses. That makes the camera Live view only, which is not
good, although my serious work is Live view anyway for Landscapes.
