Body Autofocus and Lens AF-s

I have a rookie question I am hoping someone can answer.

Subject: D7000 with 35mm f/1.8g (or for that matter any AF-S lens)

I see in the manual you do not want your AF-S lens on manual when your body is on AF (as it can damage things).

1) My question is do you keep them both on AF when you want autofocus or do you turn off AF on the body? I see the camera has more AF options than a lens - but was wondering if there is a best practice around this?

2) depending on the question above - if you keep both on AF which one drives the autofocus or do they work together?
