Auto ISO &In Built Flash Question

I have my D700 set to Auto ISO although I do manually change the setting myself sometimes - this seems to work even though it still says is set on Auto.
Whenever I take a flash though(in built flash) - the photo seems very over-exposed. See attached example. Can someone suggest what I am doing wrong? Thank you.
Settings were
50mm F 1.4 G prime lens
Auto (ISO - 2500) Why does it stay t that when using flash?
1/60 - F6.3
I know should have changed ISO but thought camera would do it??
