Markins Q20/Gitzo 3541LS/Gitzo GM5561
Other than the inconvenience of changing the ball head from the tripod to the monopod, are there any reasons why the Markins wouldn't work well on the monopod?

I use the Q20 on the Manfrotto Neotec Monopod and it is great! I use it with my 500mm f/4 and D200. Great combo, especially with the fast lock-unlock mechanism of the Manfrotto monopod.
I used the Q3 in the past, up to the time when I got my 500 f/4 (it was much more difficult with the Q3 while the Q20 is perfect).
I change the ball head from tripod to monopod (I have the same tripod than you). It is much easier to instal the ballhead on my monopod as compared to the tripod because of the way the Manfrotto Neotec attaches to the head.
If you use a monopod for bird or wildlife photography in bushes or forested areas, I strongly suggest the Manfrotto Neotec as it is much easier to extend/retract (a one-hand action), especially with heavy lenses.
