Using flash on F4s at aperture priority

Sorry about asking a question that is probably very basic to some, but I'm confused. I understand that one must synchronize the shutter speed below 250/second when using shutter priority with an external flash unit, but I don't understand how to set the correct aperture when using aperture priority mode. Can I choose any aperture? This doesn't make sense to me, for the flash unit needs a correct aperture in order to take a properly exposed photo. Therefore, does the camera override whatever you select if it is not the appropriate aperture? I'll appreciate someone explaining this to me.
