So I did a quick test at ISO 6400 shooting the same scene with the same lens, first set to FX, then to DX crop. The RAW images, in LR4.3, show no visible difference in the noise levels when I cropped to the exact same part of the image.
Now, if I were to shoot the same scene with the same FOV for both FX and DX, the only thing I could imagine that effects image quality is the lower resolution, which effectively makes me compare a 10.5 mpix image to a 24.5 mpix image. I am guessing that is what Bill is getting at.
