If you set custom setting d5 to ON the numbers will not reset to 0001 until you reach 9999.

I find it to be best to rename images after transferring them to the computer.

I use the date-camera-image number >> 20130503_D800_0001.nef

This ensures that no matter what the camera names a file I can never have a duplicate name.
