They can be overwritten if in the same directory. Most import software gives the option to assign a more appropriate name for the entire upload batch so that would not be a problem even if you upload to the same directory. "Disneyland_102", "Disneyland_103" etc makes a lot more sense than DSC_002, DSC_003.
How are you importing your files to you computer? Lightroom, ViewNX2, DxO, CaptureOne, Aperture and others all allow assigning a prefix or suffix name or date for all the files for the upload, and will warn if there is a conflict with an existing file.
