I've noticed the same thing with my D100 as well. When using my SB-28 in Auto mode, I've found that dialing the flash to 1-stop over, ie, camera is set to f/8, then flash is set to f/11, gives me properly exposed flash pictures every time. I'm not sure if compensating in the camera will have the same effect.
