When the camera is set to AF-continuous, it will focus as long as you are pressing the AF-ON button. Press and hold the af-on, take a few shots, still hold the af-on, take a few more shots. Release the af-on to stop focusing.

For HDR, all you want to be changing is the shutter speed. So you just want to focus once by pressing and releasing the af-on button, then take all your frames using that one focus.
The cool thing about the af-on button in AF-C mode is that you get to do both af-c and af-s with no setting changes by pressing and holding the af-on button to get continuous focus then press and release to mimic af-Single focus mode.
