If the exposure time changes when you spin the thumb wheel you have "Easy Exposure Compensation" set to "On". Leave the command and sub-command dials alone and change the aperture on the lens itself, as you said, "like it was originally intended" .

It may be just too dark to get a proper exposure with any lens depending on the aperture you're choosing. How long were the exposure times (shutter speed) when you were doing this?

Test the lens in daylight to see what happens.
