To gain anything else but resolution you need to keep the D3x ISO in the 100-200 range.
You increase the ISO any higher you will loose most of colour and dynamic range benefits the D3x offers and there's only the 24 vs 12 Mpixel benefit.

Churches rarely offer good lighting and flash photos in a church can be tricky due to high ceilings and annoyances it creates for the participants.

If the church is not well lit and dont allow ISO 100 sessions hand held with the D3x I would go with the D3s which is the God of Darkness in churches.

You can then let the D3x shine where light's not a factor with or without some fill in flash back in their home.
