Showing that message and not finding errors is an indication that the volume is flagged as dirty. This can be caused by many things, but the ones that are more common, besides card failure, are excessive mount/unmounts (solution: format more often, in-camera), a mounted ejection, or the backup FAT being different from the primary FAT when checksumed.

If it becomes a regular issue, replace the card. Otherwise, for a one-time thing, ignore it, and you've taken the right actions so far.
