Ben,
On the subject of the flash, let me try to help. I learned in another forum that this was much encountered Nikon flash problem, not isolated to the D100. The proposed remedy is as follows: In a well-lit environment, use matrix balanced DTTL fillflash. In a less then well lit environment (shade, somber day, dark indoors etc.) use straight DTTL fillflash (disable matrix by pressing "mode").
I had the same difficulty and deception as you, but since I use my flash this way, it is just gorgeous! Let us know if this works for you as well.
