What is the best way to set up a shutter spped on a Nikon D700?? Like for example if I want to take a shot of a waterfall and freeze the water running...etc...

Set the mode dial to Shutter Priority. Depending on what you want to do, freeze the motion, you select a faster shutter speed (and possibly a faster ISO); if you want to blur it, a slower ISO (and possibly use a CPL or better -> several ND filters and a tripod.)
