"D800 Behavior in Commander Mode with SB-800 in the hotshoe"
If I have my D800 set to commander mode, and then insert a SB-800 into the hotshoe, will the D800 stay in commander mode and use the SB-800 to trigger my remote flashes via CLS? Or will the D800 switch to TTL mode, and use the SB-800 as a TTL flash, ignoring the remote flashes?

The commander mode on the D800 is only for the on-board flash. To use the Sb-800 to control your remote flashes you need to use the menu options on the flash itself. I think the manual shows how starting on page 72.

What I'm getting at with this question is how will the D800 behave if it is set to Commander Mode, but with an SB-800 attached? For example, let's say that I leave my D800 in Commander mode, and then the next day, forgetting that it is still in Commander Mode, I mount an SB-800 on the D800, set the SB-800 for TTL, and shoot. Will the D800 fire the SB-800 as a TTL flash, or will it treat the SB-800 as a master flash, just as it would the pop-up flash? Or will it do neither and simply not fire the SB-800 at all?
In other words, if I mount a flash on the hot shoe, and place that flash in TTL or TTL-BL mode, do I need to make sure that the D800 is set for TTL in the menu? Or is it smart enough to use TTL whenever a the pop-up flash is folded down and another flash is in the hot shoe?

As the first response said - the control on the D800 is for the built in flash only - so if you don't deploy the built in flash the settings are not activated. Therefore the SB800 will fire as set i.e in TTL mode.

Thanks, that clears it up for me. Based on this information, I should be able to simply leave the D800 in Commander Mode, even when I've got an SB-800 attached to the hot shoe. If I want to use the SB-800 as a TTL flash, then all I need to do is make sure that the SB-800 is in TTL or TTL-BL mode. I won't need to make any changes to the D800 via the menu.
This is very convenient as I often switch between using the onboard flash to trigger other flashes via CLS, and having a SB-800 in the hot shoe, or connected via my SC-17 cord. No menu changes necessary.
