Problem with CLS, SB 600 & 800

I have a D90 and am using the built in flash as a trigger for
my SB800 and SB600 speedlights. There are two issues.

1. I'm having trouble with my SB600. It's very hard to program for use as a slave. Following the manual, I do it over and over again, and it will not fire, until finally it does after 10 minutes sweating over it, and it works ok after that. Sometimes it will fire only after maybe 10 or 15 seconds seconds have elapsed since I programmed it. The batteries are good. Is the 600 broken, or am I doing something wrong?

2. So, after I've gotten the two speedlights working together,
I can take maybe 10 or 12 shots and everything looks great. BUt then, the lighting abruptly changes without any input from me. (I mean with BOTH the 800 and 600.) Even though they both fire, their effect is not visible in the resulting image. Instead, all I can see is the light from the built-on trigger flash. After this happens, I can't seem to rectify the problem.

I'm frustrated. THe CLS system seems unreliable.
