"D5100 or D5200?"

Hello. I am currently using a Nikon D3000 and am considering upgrading to one of the D5xxx series. Due to storage concerns, if I purchase a D5200, I would mostly be shooting in Medium image size, but would like the option of shooting in Large for larger format prints and photos that I intend to crop.
My question is this: How does the Large-Medium-Small function actually work? If I choose Medium, for example, is my Large image simply re-sampled via firmware, or does this "turn off" some of the pixels on the sensor.
I ask because, if the former is true, I would not like to have the majority of my images compromised, and would simply go with the lower MP model.
