I imagine it is simply that if they did that, you would be unable to tell from the EXIF data whether a D3 or a D700 was used to make the image.

Of course not
Capture NX 2 supports both D3 and D700, so that is all you would need. NX 2 will no doubt be getting a free update shortly for the D90, and then for any further new Nikons which may be released during its lifespan. By the way, the Coolpix P80 doesn't shoot in RAW, so any software will support that one.
