When you place a speedligh in the hot shoe, or connect one by cable, you disable the CLS control menu in the camera body, which works through the pop-up flash. So your choices are: 1. use the setup you describe; 2. use the popup as a controller set from the camera menu, or 3, use a SU-800, SB-700, SB-800, SB-900 or SB-910 as a master in the hot shoe and set it to contribute light or no, as you choose.
