It's on the focusing screen, which is at the top of the chamber. It's easy to scratch that if you try to clean it, so I suggest using a large bulb blower to try to blow off any dirt that's on the bottom surface of the screen. (Hold the camera upside down while you do this; you don't want any dislodged dirt particles ending up on the CCD.) If that doesn't get it, you might just try living with it.
