Are the focus targets over exposed or the background away from the selected focal point? Even in Matrix metering there is a bias for the metering falling under the selected focus point.
Can you post an image that is typical of your overexposure problem?
If it is a high DR image, that greatly exceeds the capture range of the camera something has to give either lost detail in shadows or blowing hightlights and the camera is going to strive for the 18% grey, mid point between full black and full well saturation.
