"What do I get over my D40X in the D5000?"

Other than the video ability, would I want to upgrade from my D40X?

You'll get the upgraded 12.3MP sensor.. a couple years R&D for low light high ISO performance. Newest technology in chips and software.
Swivel monitor, some say very useful in Macro shots and hip shots.
You get several new Scenes... shooting different scenarios.
You'll get in camera RAW Processing and retouching, and some added editing features.
Some other features I can't completely recall at the moment.

Most of my pictures are macro studies taken with a 55mm manual-focus Micro-Nikkor some 30 years old. I had the lens on a D40x until my D5000 body arrived four days ago, and of course I'm just beginning to get used to the new camera. But the difference in image quality between the two cameras is instantly obvious -- not only to me but to everybody I've shown my work to. The D5000's sensor is just wonderful for color.

I have to add, though, that the D5000's tiltable LCD is blurry and dark -- not really usable in bright sunlight. Of course the Micro-Nikkor lens stays stopped down when the mirror is up, but focusing isn't much better with an AF lens. While I'm complaining, I'll add that the D500's NEF files don't work in Photoshop CS3. I'm reduced to running them through Adobe's DNG Converter before I can open them in Photoshop.

But the D5000's pictures are magnificent. Vissi d'arte.

I forgot to mention the optional Speedlight "commander" function that can control remotely located SB-900/800/600 CLS Speedlights wirelessly from the camrea in the TTL or Manual modes.
